Comment:

 The error message from the ftp server is expected as it doesn't allow you
 to override non empty directories. That Cyberduck locks up and you can't
 dismiss the dialog looks like #315. Can you please confirm this is fixed
 in the latest nightly build available at
 http://update.cyberduck.ch/nightly/
