I also seem to have this problem.
It started after I updated as it seemed ok before, although I'm not a 100%
sure as I usually use only SFTP.
Downloaded the latest nightly build (Cyberduck-3041.tar.gz) and tried it
to see if it was already solved. Although I don't get an error log
anymore, the directory listing does not work either. I have included the
log (masked the user name..) from the last stable cyberduck version (as I
couldn't get one from the nightly build):

As you can see I use FTP and passive mode, this seems to be the cause of
the problem. When I use SFTP and FTP on some sites (I presume active mode)
cyberduck works without problems.
