Comment:

 Try the setting

 {{{
 defaults write ch.sudo.cyberduck queue.download.updateIcon false
 }}}

 (paste into a Terminal.app) window and restart Cyberduck. Seems to be that
 removing the custom icon after the download finishes updates the
 modification date.
