 You have a few alternatives to the drag and drop for upload:
 1) Right click will give you the upload option, then find the file and OK.
 OR
 2) If you copy the file, then use the Cyberduck->Edit->Paste from Finder

 Not as convenient, but better than writing a scp script yourself.
