New description:

 since month i get these "operation timed out" issus with cyberduck.
 i have set the timeout settings to 60 sec.
 also it has to do with "large files" - with more than 1 or 2MB the issue
 occurs.
 i'm working with OS X Mavericks latest version and cyberduck 4.4.3.
 any ideas to solve this problem?

 edit: cyberduck update to latest version 4.4.5. - no changes.
