 There is an option to preserve modification date on uploads
 Edit -> Preferences -> transfers -> Timestamps

 It does not work on my version of cyberduck, which is 4.9 on windows 8.1.
 iRODS version 4.1.8

 copied files acquire the date that they were copied.
